Iam not running through commandline.
I have a plist file in /System/Library/LaunchDaemon.This plist file invokes a shell script which starts my daemon process

Are you doing this from the command line? If so, you should run launchctl via sudo to force it to talk to the global launchd.
If you're doing this programatically, things get more complex (-:
