Does that eliminate the problem? If not, you might consider installing fink and testing its pymol-py27 that I also maintain. We have a binary distro again in the current fink so it should be trivial to install. This pymol package is based on the same pymol svn release for 1.7.1.1 so it should behave the same. It would be nice if we could get Jeremy to look at the delay in the top window appearing. That issue snuck in some years ago and I tend to think that it was introduced by an upgrade in Xquartz rather than a change in pymol. It is very puzzling as the lag only exists for the first startup of pymol and any additional startups (until a reboot) are instantaneous.
