Great. I think there is a conflict between the options -DATL_AVX and -msse4.2. -DATL_AVX is probably automatically added by Atlas as it detects that AVX instructions are successfully compiled, whereas -msse4.2 is the standard way to disable to use of AVX instructions with gcc4.8 and is part of the Portfile standard behavior. Since your installation is non-standard, I'd prefer to keep the Portfile the way it is.
