Running the uninstall command shows all the dependencies that are ignored. How do I clean up the dependecies list so that only the installed ports are referenced? (this is not really a problem...I just want to know how to do it)
I don't understand the question. What's an ignored dependency? Maybe show us the actual output you got, and what you expected to get instead.
