Yes, this is correct. The X11 prefix is /usr/X11R6.
What ports are you trying to install? If you are trying to install, for example, the XFree86 port, then you will first need to remove Apple's X11 environment because, as you've noticed, they both install into the same place.
Hi, I try to install "fvwm2", this Package use the x11prefix to install to, too. This package is not installed into /opt/local because "x11prefix" is used, not "prefix".
I got problems with "xpm", but I'm not interesting in deinstalling the Apple Files first. I thought, I'm able to install this package into a seperate directory, like "imlib" and some other replacements for Apple Files.
Also I changed x11prefix to a new directory, but nothing was happened, :-(.
