This is a problem with the gramps port, not scrollkeeper. Although many packages run scrollkeeper-update when "make install" (destroot phase) is run, they SHOULD (note the should) have a disable-scrollkeeper configure flag to allow them to be packaged (in ports, rpms, etc) without borking the user's help databases.
