That's it! I'd missed that configuration file. I changed the path to be /usr/X11/lib/X11/fontconfig/fonts.conf and the warning messages disappeared and all the other fonts now show up as expected. If you have Fink's fontconfig-path package installed, you'll probably want to edit /sw/share/fontconfig-path/fontconfig-path.conf and add whatever new directory xquartz is using for its fonts.conf file these days.
