One problem is that /opt/local/bin isn't in your environment.plist, so  
X11.app fixes it (see ensure_path in bundle-main.c).

As for where the others are coming from, you'll have to figure that  
out on your own.  The only place that PATH is touched by X11 is  
ensure_path and startx.
