Hi Jack,

Could you please give this drop a try:

http://people.freedesktop.org/~jeremyhu/PR-6659116/X11.bin.bz2

decompress it and replace /A/U/X11.app/Contents/X11.bin with this new  
binary (you'll need 2.4.0_beta3 installed first).

This binary fixes the ~/.Xmodmap bug, and from my testing, my hunch is  
that your issue is another symptom of the same bug (which was empty  
keymaps at startup).

Please let me know if this works for you.
